ISPConfig 3.1 - Let's Encrypt on Ubuntu 16.04

Need someone to figure out why ISPConfig 3.1 is not working properly in that I can't set-up a secure (https) website using Let's Encrypt. It is supposed to be a matter of simply enabling a check box but that doesn't appear to work and it seems I am not the only person who is experiencing difficulties (check the ISPConfig forum) with this task.
I installled ISPConfig 3.1 on a Ubuntu server by following this tutorial ([url removed, login to view]) and can create a standard (http) website without any issues..
Ideally I would like a freelancer to Skype me the fix but I can give SSH access although you will need to fully document any changes.
