He clicks on a course and is taken to the login page in the selected course where the users username and password is shown. He then clicks the button Login and enters the course.

When logged in as an administrator the admin user can see a menu item(it could be in front end or back end) called Courseadmin and can:
Make, update and look at a list of courses (that all ready are made in separate folders)
Create/delete users with all user data (user, username, password, user role and so on) (also via batch import)
Enroll/unroll users into courses (also via batch import)
When submitting: the changes are updated in the database and in the database in the each course.
The main ides is to have an extern database application that writes into a central extern database and can acces and write to the database in each course. Then there is no need for hacking the courses – you can use standard Mambo/Joomla sites.
