Despite the two "***failed" messages, the bootloader was actually programmed and verified OK. Your "[login to view URL]" instructions state: "After this step, you can continue to program the new board using the same connections and Arduino as ISP, or you can use a USB to UART programmer using the side connections (marked as UART)" So if you now want to use the bootloader, you need to use a USB to serial (UART) board or cable connected to the UART port on your board.
