Once the typing is finished and the scan is closed, that difference is gone and nobody can recover it. So each one gets captured with its anchor — which paragraph or line it sat against — and a flag for what it actually is: marginal, written between the lines, or a strike-through with something put in its place. That last kind matters most. A crossed-out sentence with new words above it is not an annotation, it is an edit. Type both without marking which is which and you get a document that reads perfectly and says two contradictory things. The printed text itself is straightforward: typed faithfully, section breaks and headings kept where they are. Roughly how many pages carry handwriting, and is it your hand or somebody else's?
